Computational Drug-Discovery Scholar

A joint SONLab (METU) × EPS project building and validating an in-silico drug-discovery platform — large-scale molecular docking, a provenance-first data pipeline, and an interactive analysis dashboard that turns computational hits into testable leads — and, with it, a share in the lab's wider computational work: machine learning on our own data, image analysis, and the research software SONLab builds and runs.

The project

SONLab studies how proteins meet, and what happens when a small molecule gets in the way. This scholarship sits on the computational half of that work: a joint project with EPS (Erdoğmuş Parfüm Dış Ticaret ve Sanayi A.Ş.) to build and validate an in-silico drug-discovery platform, and to carry its best predictions into the wet lab for testing.

Screen at scale

Run large ligand libraries against prepared receptor structures and defined binding pockets across several docking engines, so a hit has to survive more than one scoring function before anyone believes it.

Keep the provenance

Every ligand, pose and score is stored with the parameters that produced it. A result you cannot re-derive six months later is not a result, and the pipeline is built around that rule.

Close the loop

Top computational hits are prioritised for experimental validation in SONLab, so the platform is judged by what it actually predicts correctly — not by how many rows it produced.

  • First-year MSc or first-year PhD student at METU in a related field — molecular biology & genetics, bioinformatics, chemistry/biochemistry, computer or data science, or similar
  • Minimum BSc CGPA 3.00 / 4.00 your undergraduate CGPA, as it appears on your transcript

  • Computational background is a plus not required if dedication is high — we will teach the stack

Who this call is for

This round is open to first-year MSc and PhD students at METU only — both degrees, first year in each case. The project runs for a year and needs someone whose programme has the room for it.

The computational side of SONLab

The platform you would work on is not the lab's first piece of software. SONLab writes and runs its own computational infrastructure — docking, image analysis, machine learning and the web systems that hold them together. This is the environment the scholarship sits in.

Molecular docking platform

An in-house docking platform running several engines (AutoDock Vina, Glide, Surflex) over prepared receptors and binding pockets, with more than 200,000 docking runs stored so far. A PostgreSQL store is the canonical record; the web dashboard reads a synchronised snapshot.

Chemistry, handled properly

Ligands are prepared once and shared by every engine: 2D→3D embedding, pH-aware protonation, RDKit descriptors (MW, logP, HBA/HBD, TPSA, rotatable bonds) and InChIKey-based de-duplication, so the same molecule never enters the database twice under two names.

FRET analysis tool

A high-throughput, openly available application for quantitative FRET and fluorescence-intensity-ratio analysis, built in the lab around our own image processing, and free for public use.

Machine learning & deep learning

Neural-network classifiers are trained on processed confocal images to find interaction-specific patterns, and machine-learning approaches are used to predict and design ligands that bind signalling proteins directly — alongside the deep-learning image processing behind our FRET analysis.

A motorised stage and control electronics retrofitted onto our confocal microscope, driven by in-house Python software for automated acquisition, ROI detection, denoising and FRET-ready image generation — hardware and software written in the lab.

This website, the members' portal (weekly and monthly reporting, automated reminders, an in-browser LaTeX manuscript editor) and the docking dashboard are all designed, written and maintained inside the lab. The form you are about to fill in is part of the same stack.

How to apply

The application form is on this site. It opens only for METU addresses: you ask for a one-time link, we e-mail it to you, and that link is your private key to your own form — which you can save and return to as often as you like before the deadline.

  1. Request your link

    Enter your metu.edu.tr address on the application page. A single-use link arrives by e-mail within a few minutes.

  2. Fill in the form

    Personal and academic details, your computational background and a short motivation statement. Save your progress and come back whenever you like.

  3. Attach your documents

    A CV and an official transcript, both as PDF, plus two academic referees you have already spoken to.

  4. Submit before the deadline

    Submission is final and is confirmed by e-mail. Nothing is considered until you press Submit, so do not leave a draft sitting on 30 Sep 2026.

What you will need

CV / résumé (PDF) — education, any research, computational or laboratory experience, and anything you have built.

Official transcript (PDF) — showing your CGPA. A student-portal printout is fine.

Motivation statement — around 300 words, written in the form.

Two academic referees — name, title, institution and institutional e-mail for each.

About your referees — please read

Tell your referees before you name them. We contact them directly, at the addresses you give, and they should not hear about it from us first.

If a reference has not reached us within one week of our request, the application will not be considered. Choosing two people who have agreed in advance is the single easiest way to keep your application alive.

Frequently asked questions

Do I need to be able to code already?

No. A computational background is a plus, not a requirement — the call says so deliberately. What is not optional is dedication: you will be learning docking, databases and scripting on a real project with real deadlines, and that only works if you put the hours in.

I am a BSc student. Can I apply?

Not to this round. An earlier version of this call was open to final-year BSc students; it is now for first-year MSc and PhD students at METU only. If you are finishing a BSc and heading for a master's here, say hello at zubeyir.nursoy@metu.edu.tr — there is other work in the lab, and there will be other calls.

I am past my first year. Can I still apply?

No — first year, for both degrees. The scholarship runs for twelve months and the project outlives that, so the remaining time in your programme has to cover it comfortably rather than exactly.

My CGPA is just below 3.00. Is it worth applying?

The stated minimum for this call is a BSc CGPA of 3.00 / 4.00. If you believe your case is unusual, write to zubeyir.nursoy@metu.edu.tr before you apply rather than submitting and hoping.

Is this only docking work?

No. The docking platform is the spine of the project and where you would start, but the scholarship sits inside the lab's whole computational effort: machine learning and deep learning on our own data, the image analysis behind our FRET work, and the tools, dashboards and web systems SONLab writes and maintains itself. The section above is not a tour of somebody else's work — it is the work.

Which parts you spend most time on depends on what the project needs and what you turn out to be good at.

Which departments can apply?

Molecular biology and genetics, bioinformatics, chemistry and biochemistry, computer or data science — or a related field. The work is at the boundary of biology and computing, and people arrive at it from both sides. What matters is that you are in the first year of an MSc or PhD at METU.

Why do I need a METU e-mail address?

The scholarship is open to METU students, and the e-mailed link is how the form checks that: only someone who can read a metu.edu.tr mailbox can open an application. Any METU address works, including sub-domains such as ceng.metu.edu.tr.

The link never arrived. What now?

Check your spam folder first — automated mail from the lab server occasionally lands there. You can request a new link at any time; each request replaces the previous link, so always use the newest e-mail. If nothing arrives at all, write to zubeyir.nursoy@metu.edu.tr.

Can I fill the form in over several sittings?

Yes. The form saves your progress on the server, both when you press Save progress and automatically while you type. Re-open your e-mailed link and everything is where you left it, on any device.

Can I change something after submitting?

No — submission closes the form and is confirmed by e-mail. If you spot a genuine mistake afterwards, write to zubeyir.nursoy@metu.edu.tr and say what needs correcting.

Do my referees have to write a letter now?

Not at application time — you only give us their names and institutional e-mail addresses. We approach them ourselves. Two things matter: tell them in advance that you have named them, and pick people who will answer, because a reference that has not arrived within one week of our request ends the application.

How much is the scholarship?

50.000 TL / month. Anything else about the terms of payment: zubeyir.nursoy@metu.edu.tr.

What happens after the deadline?

Applications are reviewed after 30 Sep 2026, and references are requested from the referees you named. Any follow-up — questions, an invitation to talk to us, or the outcome — reaches you at the METU address you applied with, so keep an eye on it.

Who is EPS?

Erdoğmuş Parfüm Dış Ticaret ve Sanayi A.Ş., the industry partner funding this joint project with SONLab. The scholarship is a SONLab position: you work in the lab at METU, on the platform described above.

What happens to the data I put in the form?

It is stored on the lab's own server and used to assess your application and nothing else. See our privacy page, or ask zubeyir.nursoy@metu.edu.tr to remove your application.
